The magenta crystal is an unobtainable item released alongside the Mourning's End Part II quest. Presumably, it would have been used in one of the light puzzles in the Temple of Light.

One of the pillars of light has a magenta crystal stuck inside it; however, it is inaccessible and cannot be inspected, unlike the green crystal pillar.
